El recorrido del museo se estructura siguiendo un orden cronológico, de más antiguo a más moderno, comenzándose la visita por la planta sótano 1, donde se exponen los hallazgos de Prehistoria, desde el Paleolítico al mundo prerromano. La planta Baja acoge el mundo romano, desde los inicios de la conquista de la Meseta hasta el mundo de las villas tardorromanas. En la planta primera se sitúa el mundo medieval, que abarca desde lo visigodo al mundo románico avanzado, junto con otros restos de época moderna, como cerámicas y elementos heráldicos. Una pequeña sala de arte sacro ofrece algunas piezas de carácter artístico en torno al retablo del Hospital de Los Palmeros.
